Yes, this is messed up. The problem is that the allowed ontologies are
cached and this doesn't get updated for a while. We have an open tracker
item to fix this. Currently the only way to get the update is to wait (up
to a day) for the cache to clear.  Sorry.

Comment:
If I clear the list of custom ontologies, it clears them in the account
settings but they are still active in the browse and other sections.  Even
after logging out and back in.
