Apologies - I wasn’t clear from your email what the original format of your ontology is? You mentioned that you opened it in Protege and tried to save it as a couple of different OWL formats.
I downloaded both of the ontology source files that you submitted to BioPortal and I wasn’t able to open either of them in the Protege application. Do you have a version that you’re able to open in Protege without errors? BioPortal is able to handle OWL format ontologies, and generally speaking if the ontology loads in Protege it will also load in BioPortal.

Sorry to bother but I'm trying to upload the GSSO (http://bioportal.bioontology.org/ontologies/GSSO/?p=summary) and having difficulties (the error I'm getting is "Uploaded, Error Rdf" next to the ontology version. I've resaved the ontology in Protege using a couple different syntaxes that have "OWL" in the name, but I've already uploaded twice and I don't want to mess it up again if I can!
The formats that Protege gives are:
- OWL/XML Syntax
- OWL Functional Syntax
- Manchester OWL Syntax
There are others as well, like OBO format for instance.
