Andreas,

The Cytoscape project (http://www.cytoscape.org) makes it
pretty easy to visually cluster genes or proteins by
any level of GO annotation.  You can try a Java Web Start
demonstration of this at 

http://db.systemsbiology.net:8080/cytoscape/tutorial/ 

The first demo, "Small yeast network," steps you through
the use of GO annotation to layout the network.  

You need to have Java 1.4 (or later) installed on your
PC, Mac, or Linux box to run this.

I am wondering whether there are further activities in algorithms of 
gene/ptotein clustering by GO beside the existing tools listed in GO Tools 
in the Consortium page.
