If I had an extra $3000 to I would give it to transparency toolkit [1].
While it's still early-stage, it shows a lot of promise and the creator is
very well-placed to see it succeed. (Senior at Boston U, works at the MIT
Media Lab).  The project also lacks external funding, which is why I'd
choose it over Tor or the EFF, for example.

For a new project, I'd fund a particularly creative use of telephony or
flashproxy.
