You can use the Protege  OWL API 
(http://protege.stanford.edu/plugins/owl/api/guide.html) to access the 
content of your ontology programmatically. But I don't know what you 
mean by extracting questions out of it.

Please use the protege-owl discussion list to post questions related to OWL.
