N. R.,

You can use Protege's Java API to access/manipulate your ontology. The
API is documented on our Web site:

http://protege.stanford.edu/doc/dev.html#api

You may also find some slides from the last Protege Conference useful.
There was a tutorial on developing applications with Protege:

http://protege.stanford.edu/conference/2006/submissions/slides/AppDevelopmentTutorial_Part1.pdf
http://protege.stanford.edu/conference/2006/submissions/slides/AppDevelopmentTutorial_Part2.pdf
