I would tend to agree with Taylor, your best bet for an open source reasoner 
is definately Pellet.  You can find out more about how to set up its DIG 
interface and its general use at the Pellet site (http://pellet.owldl.com)

Both Protege 3 and 4 versions integrate well with Pellet (4 comes with it).  
With Protege 3 you'd download Pellet and run it as a DIG server, then in 
your OWL preferences indicate the host and port (http://localhost:???).

Sorry, can't remember the port, but Pellet reports that on the command line 
when you start it.

A lot of the potential power of Protégé-OWL is realized when it's married to
a DIG reasoner. Protégé is open source (which I greatly appreciate), but the
recommended reasoner is Racer. I seem to remember Racer once being open, but
in its latest incarnation as RacerPro it is commercial. So, to realize the
potential of an open source product I have to buy a commercial product. That
rubs me the wrong way :-) Are there any open source reasoners that might
work with Protégé-OWL?
