Is it possible for me to query for data contained in the database using OntoBase and if so how.

OntoBase tab plug-in version 3.3.4 is available at http://semwebcentral.org/frs/download.php/416/ontobase_3.3.4_JVM_1.5.zip
(after downloading just extract all content directly into Protege root)
Instructions are available at http://protegewiki.stanford.edu/index.php/OntoBase
Ontobase now supports all major SQL engines and can be easily extended to support any JDBC data source.
