There is not that much help out there for this.  If you are doing OWL 
and don't need extensive RDF compatibility then I would suggest you try 
the OWL api (owlapi.sourceforge.net).   There are also code generators 
that make it easier to access and modify instance data from your 
ontology.  Protege 3 has more code generators than Protege 4 and they 
have been better tested but this would contradict my earlier suggestion 
to use the OWL api.  There is a Protege 4 code generator [1] which is 
new.  I have only done some very preliminary testing of this tool.
