Geraldine,

if you just want to use the Protege-OWL API in a Java project using Eclipse
 as the IDE you just have to do the following:

1) start a new Java Project in Eclipse

2) after having created the project open the properties window for the
project (point the mouse and right-click)

3) go to the Java Build Path property and click on the libraries tab

4) click on the 'Add External Jars' button and point to the protege
  installation directory

5) go to the plugins directory and open the edu.stanford.smi.protegex.owl
   directory

6) select protege-owl.jar (this jar contains the class you would need
 for your projects)

7) click OK

Now you should be able to use the Protege-OWL API in your project
using Eclipse.

Cheers

Luigi
