Hola Francisco,

Yo tambien estoy desarrollando un plugin para Protégé y tambien tuve tu
mismo error, yo lo corregí de la siguiente manera:

OWLModel *owlModel* = (OWLModel) ProjectManager.*getProjectManager*
().getCurrentProject().getKnowledgeBase();
Prueba que yo creo que asi te funciona, me cuentas.
