Yes but the format of the OWL file is very busy and too complicated for what we are doing with the data, a straight XML file which doesn't have the extra information associated with the OWL file is necessary.  Using the OWL/XML format seems to just keep it in its OWL form.

Just for clarification, an OWL file is an XML file.  But you are right  
that using xml tools with owl files is not recommended.  The OWL/XML  
format would probably work much better with xml tools than the RDF/XML  
format because it is more regular but I haven't studied these issues
