[protege-owl] adding read/write support for another OWL embedding filetype to protege OWL

as an internship i am to extend protege OWL 4.1 so that it is able to read, change and write in a fileformat that embeds (amongst other logics) OWL in manchester syntax.
the past week i spent reading about protege, protege OWL and plugin devolopment therefor and i am a bit at a loss there and that is why i'm writing here.
the fileformat embeds clear manchester style owl in several sections - some sections extending or building on others.
i was searching without much avail in how to best implement functionality to read a certain or all OWL parts out of these files into protege and store them back without destructing the other contents of the file and maintaining the overall structure.
what i would like to know is a few pointers and hints on how to tackle that.
it would most certainly be a back-end plugin for protege?
or what other kind?
with what classes would i have to temper?
are there any other plugins that do a similar thing that i can learn from?
what resources must i have missed that document what i do?
in principle it shouldn't be very hard do to that as the parser for the manchester owl is already there but i kind of fail to see where to begin since (i might be very wrong there) there seem to be several parts of the website and wiki that are still only for protege 3.4 or even older instead of 4 without mentioning that? or am i reading just the wrong web pages?
