[protege-owl] create owl

The best way to create an ontology is to use the Manchester OWL api 
(owlapi.sourceforge.net).  You can create and save an ontology of the 
type that you describe in just a few lines:

             OWLOntologyManager manager = OWLManager.createOWLOntologyManager();
             OWLOntology ontology = manager.createOntology(IRI.create(NS));
             manager.saveOntology(ontology, IRI.create(new File(LOCATION)));


There is some additional documentation here [2].

I am not sure about the .owl.svn but otherwise these files are Protege 3 
related files.  What features of Protege 3 do you want to use?  If you 
are not just building an OWL file but you also need to use some of the 
Protege 3 functionality then there is documentation on how to do this 
here [1].
